is there any function within the PCAN-Diag that would assist in tracking down the origin of a protocol/ message based error message? In cases were the physical layer is not compromised, but an error message is intermittently present on the CAN bus.

I am not sure if i understand your question. If you search for a High Layer (>2) Protocol Analyzer, the PCAN-Diag is the wrong product. Then you should use PC Software whith the Protocol Analyzer, like CANOpen Tools or J1939 Tools.
If you try to find problems on physical layer and data link layer, the PCAN-Diag is the best choice!
